WinSXS Folder Cleanup install.wim display the details :
"It completely clean the WinSxS folder (in ''install.wim'' and ''boot.wim'') to save even more space. It's known to break ''Windows Updates'', but you may integrate them before installation. Unfortunately, it could arrive that some of these updates will not be integrated (Based on the work of billybully and mrpotter2510 from WinReducer forum) ... TIPS : It could break Windows Error Reporting and Modern UI Apps View will not work properly. And you should probably also remove Windows Features, Windows Update Service, Windows Error reporting Service (they are useless because broken)"

The message meaning that if integrating updates using Winreducer (before installation) and cleaning winsxs folder may break the integrated updates ?
How work the integrated update ?
All updates will be integrated in WinSxs folder to be installed during installation or are integrated directly in system32 folder exactly how will be if using Windows Update in installed Windows system ?
If are integrated directly in system32 folder if using Integrate Update DISM resetbase (installation second step) may break update if is done a try to clean the WinSxS folder ?

As long as you integrate updates in WR it should always work whether you clean up or not (even in extreme presets). If you're trying to get your winreduced os automatically updated each month (when cumulative updates are released) without doing a full rebuild and reinstall of the iso from scratch just like you're used to be in an untouched Windows, then this is a whole different story.
You may want to check my topics which are mainly focused on how this problem (BIG PROBLEM!) could be mitigated and explain in detail possible workarounds.
